As of 2024-04, you can specify custom amounts to be charged from a vaulted card through the [OrderCreateMandatePayment](https://shopify.dev/docs/api/admin-graphql/2024-04/mutations/orderCreateMandatePayment) mutation for Shopify Plus merchants.
